Gene Expression microarray analysis
The Build Pathway tool option, Find Common Regulators, allows you to quickly identify the major regulators responsible for changes in differentially expressed genes. The set of major regulators significantly reduces the complexity of your expression pattern and simplifies further analysis.

Database Mining
To initiate database mining, you can start with a set of genes or with a microarray experiment. Through the search and visualization functionalities the software can find and display the differentially expressed pathway components and the expression values.
This functionality can help you position the results of your experiment compared to present knowledge and further, help you in hypothesis testing and creation.

Build pathway and hierarchical layout
Another powerful option in the Build Pathway tool is Find Common Regulators. It finds regulators for the proteins observed in the expression cluster or in the phosphorylation profile. It also finds metabolites and drugs regulating multiple proteins. The Hierarchical Layout option is the best layout option to visualize common regulators found by the Build Pathway tool. We also recommend using Hierarchical Layout for metabolic pathways from KEGG and Integrated Genomics.

Expand pathway and symmetrical layout
Expand Pathway is the most universal option of the Build Pathway tool that helps you to find proteins, cell processes, or other entities connected with the proteins of interest quickly, either in physical interaction or regulatory network. The results of Expand Pathway are best visualized by the Symmetrical Layout option.

Update Pathway Dialog Box
Pathway Studio text-mining functions are powered Medscan text-to-knowledge technology. MedScan keeps you current with the literature and helps you to build pathways related to your topic of interest, such as disease, phenotype, or physiological process. With the Update Pathway tool, you can monitor the accumulation of literature about your pathway as often as every day. Simply set the date of the last update, and press the Add New Facts to the Pathway button. The software will download all PubMed abstracts since the last update, extract relations from them, and add them to your pathway.

Graphical User Interface
Pathway Studio pathway analysis software enables you to view existing pathways as well as to build pathways from new data and information. New data can be easily uploaded from your microarray experiments and because Pathway Studio is powered by MedScan information harvesting technology, can be combined with information harvested from the entire PubMed database and 43 digital full-text journals. The Build Pathway functionality in Pathway Studio is a powerful network navigation tool that allows real-time analysis of the relationships relevant to your research.

Pathway Layout by cell localization
The Layout by Cellular Localization option automatically arranges entities by their localization in a cell. You can assign the Cell Localization property to a protein or any other object in the pathway, and Pathway Studio will quickly arrange them by cellular organelle images.

Circular organelle images
Pathway PKC in Myosine regulation. Circular organelle images help you to visualize your pathway using familiar cell images that can be quickly published on the web-site or submitted for publication.
